I have also assembled one of the motors; despite being very careful
to thread the larger gear onto the shaft straight, it seems to be running
"wonky". Is this normal?
I thought it may be due to manufacturing tolerances.

Yes, a certain amount of that is pretty much unavoidable. The tooling we use for the bore of the gear is piloted off the molded bore of the gear, but even so the drill tends to wander a little. What really matters is the concentricity of the teeth with the bore at the gear teeth end of the gear (which is why we start the drilling at that end), and if it has wandered a bit by the time it gets to the prop end of the gear hub it isn't a major issue. It's not good, but it doesn't hurt anything in our experience. Assembly technique does have a small influence on this, but it's not a major player.
